SGA has so many causes for 'this is almost the world you know, but something is wrong' plots that it took me a while to piece this all together. At first I thought that John had gotten injured and Rodney was looking after him, which would explain why he was being so nice. I like that Rodney is John's happy place, even if it didn't work out very well for him in the 'joy coma'. And that John followed Rodney back to reality even though it hurt him. And the ending was perfect because they were imperfect, just the way they are meant to be.
